Hey there - seeing no one got back to you yet, I will give it a go (I never played this before, but from what I understand, these are my answers; if anyone sees I'm mistaken perhaps they can add their own comments):
1) Yes, you move your benched Pokemon into the active spot if the previous one was defeated. Retreating it because it's low on health is up to you (as long as you have the energy required to retreat it). Now... if your Pokemon is defeated and you have no Basic Pokemon on your hand, do you keep drawing from your deck until you get one?? That I don't know...
2) If Yamper is already defeated then I suppose you can no longer use that Boltund (unless you have another Yamper in your deck?)

Yes it is. If you run out of cards and can't draw you lose as well, so keep that in mind.
